Anyone know what these are? Do I need to remove them from the old fenders and reinstall them on the new ones? They weren’t connected to anything?

Those are for when you disconnect the sway bar, the open end of the link rotates up and slips onto that stub.
Yep, I've wheeled one of those, too...

Have those on my Jeep. They are part of a rubicon express swaybar disconnect system. There should be a hole at the end where a cotter pin would be used to keep the disconnected swaybar link stowed. Yeah you can ditch those as you stated.

Looks great. If you are still planning to mount your spare on top, my stock carrier is 7" deep. Should account for the wheel offset and width of tire.
I did some garage cleaning and found it on a shelf. Yours if you want it.

Outside dimensions and storage I suppose... the drawer is obviously smaller than the outside dimensions...

measurements taken from the manufacturers web site.
